Naruto Uzumaki is arrested into the criminal containment facility called the in the Hidden Grass Village, after he is mistakenly declared responsible for attacking the Fourth Raikage and the members of Jōnin from the Hidden Mist and Rock Village. There, , the head of the prison, places the seal on Naruto and limits his chakra. That night, Naruto uses a clone as a decoy to escape from prison, but his clone is secretly taken by Mui to have the Nine-tailed beast's chakra extracted which leads him to the real Naruto, and he is shortly recaptured and placed in solitary confinement, before delaying Mui's plan. During his time in prison, Naruto meets and befriends , a female ninja in the Hidden Grass Village, who explains that Mui used Kazan from the Hot Water Village to frame Naruto and imprison him, before planning to extract the Nine tails' chakra to release the seal on the "Box of Enlightenment", which can grant any wish. Ryuzetsu also shares her plan to avenge her childhood friend and Mui's son, who was sacrificed to the box ten years ago. Naruto decides to work together with her.
They initiate a prison riot to distract the guards, allowing Naruto to find the room with the sealed box, where he is captured by Mui and extracts his chakra to unlock the box. Mui disregards his collaborating command to the box, that resurrects and releases Muku from it, before being possessed by the box's demon, . He fatally wounds his father, transforms into a monster and goes on a rampage. Naruto fails to defeat it in Sage Mode, but he is assisted by his friends in the Leaf Village and Killer Bee, who were involved about Mui's plan. As Naruto and Ryuzetsu are fatally wounded, Mui recovers and seals Muku with the Tenrou which gives Naruto a chance for a direct attack. Muku reverts to his human form, has a short bonding experience with his father and kills him, when Satori regains control. Muku kills himself by using the Tenrou and Satori returns to the box. Killer Bee and the Leaf ninjas recapture the survived prisoners who are free from the Tenrou. Ryuzetsu dies, using a life transferring technique to save Naruto.
After the credits, Killer Bee puts the Box of Enlightenment into the sea and returns home with Naruto and his friends, after burying Mui and Ryuzetsu. Tsunade asks Kakashi that Naruto's false arrest was all rehearsed and worried about how they hurt his feelings.
